I'm not Mike, but my guess would some type of foraminifera. I'll be watching to see what others say. The brown stuff is simply sediment/detritis settling. All tanks have it.

"tube things" are sponges. They won't spead as bad once your tank ages, but they are actually a good thing. Had a skimmer once loaded with them. Branching tube things are branching sponges, saw a couple. Little "whispy things" are bryzoans. There's nothing bad, that I saw. Didn't see any foraminiferans.
